TMPGEnc merge & cut isn't bad, but it doesnt seem to accept ever .mpg file.

If you are having probs you could edit the dvd using tmpgenc dvd author using file 1 as chapter 1 and file 2 as chapter 2, when tmpgenc dvd author switches between the chapters you will hardly notice a change (bit like the change in a dual layer dvd). -
TMPGEnc is superb, providing (as already mentioned...) the clips are exactly the same and they were produced by TMPGEnc itself.
Otherwise, it's possible you'll sufer audio/video sync issues.
I remember a program called VCDCutter which did this, but I'll be buggered if I can remember where to get it
