  1. I have used TMPGEnc but am not a big fan as sometimes the audio disapeers... What other programmes can I use?

    I would not use Tmpgenc for the audio encoding.
    The best thing to do is:

    Encode the video to an m2v with Tmpgenc.
    Encode the audio, the program depends on from/to wich format.
    Multiplex the streams with fx tmpgenc(mpegtools)

  3. This is most probably due to the fact that tmpgenc is not ac3 compatible. If you are lazy like me and cant be bothered to demux and mux again, then try main concept. I have had virtually 100% success rate with all manner of avi, divx and xvid files.
