I just backed up a DVD (movie Files only) and after running it through dvd2one, it ends up being 3.11GB? How can I use more of the dvd space( say 4.10gb, etc.) to get better video quality?

Appears to me that you removed audio tracks and the movie was only 3.11 gig after stripping so my answer would be no you got the best quality possible.
