Hi, I'm currently experimenting with certain lossless forms of video transcoding. The problem is, the program I am using doesn't allow me to modify or add audio and subtitle tracks. What I want to do is turn all my disks into single file dual audio and dual subtitle files without taking a hit in quality. Is there a program out there that will allow me to add or remove softcoded subs to my video files without encoding or losing quality? And audio tracks, if you know how? I am specifically interested in .vob files and .m2ts files and anything else I might find on a DVD or Blu-ray disc, seeing as I can combine and split files, but cannot alter the format without losing quality. Btw, for anyone interested in quality, I have had success with certain forms of transcoding (NOT ALL TRANSCODING IS LOSSLESS SO GOOD LUCK!) and key frame editing. I think key frame editing may be the most reliable for lossless quality, but if you want to cut the video at whatever frame you want you will need to transcode. Machete does key frame editing and Smart Cutter claims to do lossless quality. The only way to know for sure if it's lossless is to transcode 10 times and compare with the original.

Remuxing is lossless. All "transcoding" is, unless you are using the most generic sense of the term, a form of re-encoding, which is inherently lossy (unless you are re-encoding to an uncompressed or lossless compression format).
MakeMKV is a remuxer (even though it purports to call itself a transcoder - using that generic sense of the term). Try it or MKVToolnix or AVIMuxGUI to remux into MKV.
Try AVIMuxGUI or DivXMuxGUI for going into AVI.
Try Yamb, Mp4BoxGUI or myMP4BoxGUI, mkv/avi-to-mp4 or MkvToMp4 for going into MP4.
Try TsMuxer or TsRemux for going into M2TS/MTS/TS.
Try QuicktimePro for going into MOV.
Or try VideoContainerChanger for many.
Editing is a quite different function and may or may not be available with remuxing functions. There are editors that work with various container formats, but much depends on HOW you edit (it's not just key frame vs. non-keyframe, nor SmartRendering vs. FullRendering), so I won't go into that now.
BTW, I suggest you be a little more careful with your nomenclature: terms like "transcoding" confuse a lot of people, because it can mean different things based on the context and the person using the term. You've already used it 2 different ways in your OP above.
Muxing(multiplexing)/Demuxing(demultiplexing)/Remuxing(remultiplexing) are methods that add/remove/transfer/convert the container but don't affect the elementary streams (other than including or not including them). That is a term that is unambiguous.

Wow, just wow, thanks to you I finally both fully comprehend and know how to do lossless video recreation. I can combine audio, video, and subtitle tracks on a whim without losing any quality, and I can create new frame accurate videos using smart rendering software. Thank you so much! That just leaves one small issue, I can't seem to find a tool that will remove a certain type of subtitle from my movie file so I can select what I want, just English and depending on the file, Japanese too. I tried extracting the video stream with Machete too, to separate it from the subtitles, but it appears to be a part of the video stream, not a separate track, even MKVToolnix can't seem to pick up on it. Interestingly enough, it appears to be called "Closed Caption" in the subtitle field of my player. I guess that explains a lot, but how do I get rid of it? They are screwed up, and I already have an English option that's a lot better than that.
