When I export the movie with transitions it alters the fields or whatever I think, so that when I upload it to youtube... even with the same conversion settings, the one with transitions will look worse then the one without it.

This is how I do it:
I import a huffyuv movie to studio 9, cut some parts etc, then I again export it as huffyuv and it comes out fine... I then reencode it to mp4 using mainconcept h.264 with 2 important options to note:
- DEINTERLACING = set to NONE
- FRAME/FIELD ENCODING = set to PROGRESSIVE
those 2 settings give me the highest quality possible when I upload the videos to youtube! but you would say why not use it and shut up... there is a catch... those settings are perfect as long I don't use any transitions... but when I do, such as the HFX Sports (soccer ball)... and use the same huffyuv output, when I play it back in either VLC or WMP there are interlacing artifacts on the soccer ball... now you could say just use one of the deinterlacing modes in MAINCONCEPT which in fact get rids of the artifacts but I can't do that... because if I use either method (top or buttom) for DEINTERLACING the videos gets blocky too... and If I use NONE as the option... I do see the artifacts on the soccer ball. Anyway the rest of the video isn't save either because something has changed. read on

I compared the quality of that video to one huffyuv video that I exported from Studio 9 in huffyuv and never used transitions and later reencoded it with MAINCONCEPT using the same settings as the other one.. and this one does look better even on the parts from the video that didn't have artifacts. as seem on these pictures:

apart from the noticeable artifacts in the ball notice that the rest of the image looks quite much the same if not by a bright shade of lighting on the one with the transition. You may say this is not much but if you compare the results from the youtube videos coming from each one you will see what I'm talking about...

And for you that may say just use Studio 12 and export it as mpg4 directly, well I tried that but I don't like its results compared to Mainconcept mpg4 format just take a look: http://home.earthlink.net/~winuser9716/images/pinnacle.png yea it looks cute but too blury for my demands.
