What is your destination? If your making an ntsc dvd then use the 720x480 as that is already the resolution for ntsc dvd.
Donatello - The Shredder? Michelangelo - Maybe all that hardware is for making coleslaw?

    Better for what?

The first is DVD standard 16:9. The second is half vertical resolution and stretched wide to 20:11.

Again we need to know what you want to do with them. If you are just going to watch them on your computer either will work just fine. But if you want to make a dvd then use the 720x480 to make a ntsc dvd.

Other than that you need to give us more detail on what you want to do with it.

I've never worked with mkv files so I don't have first hand experience. Search the forum for mkv to dvd and you'll find all the guides you need.

Both are effectively the same, except that one has been encoded with 1:1 pixel aspect ratio, the other hasn't.

Personally, I would use the 720 x 480 version, assuming all other quality factors are equal.
