I've been experiencing problems with some of the larger clips that I'm working with.
Here is the process that I used, to produce them.
1. Capture 640X480 avi file (yuy2), coming from a Hi8 camcorder.
2. I then used VirtualDub to eliminate the interlace lines, selecting the option to "blend feilds." I also used the resize filter to cut off the blurry lines at the bottom of the capture.
3. I compressed the filtered files using Pegasus' Mjpeg, at full quality.
This is where the sound problems come in. While I was previewing the video clips, I noticed that the larger files had some trouble, when fast fowarding. Windows Media Player would give me an error message. I decided to ignore it and continue on with the project.
4. I then joined several smaller clips into a large clip and created a new singular file, using the same Mjpeg compression.
5. I encoded three of these combined clips, using Tmpgenc, to mpeg format.
Whoopsie! That's where the problems decided to pop out again. At precisely 1:43, the sound on each converted clip would shut off.
I thought it might be a Tmpgenc bug, so I tried some tests. Any clip over 3 minutes in length developed the sound loss problem, at 1:43. I also tried encoding some clips over two minutes, but they played fine.
At that point, I remembered that the first generation Mpjeg clips had some bugs, so I went back to check it out. As I figured, the clips over 3 mintues in length would give the the error message, if I tried to skip from 1:43 on.
I am running Windows 2000 Proffesional, on an AMD 1.1Ghz based machine. 1024MB of RAM, ATI AIW video card, Creative Platinum 5.1 sound card.
I have my hardware running as bug free as it can be, so I'm sure that it's some kind of software related problem.
If anyone can shed some light on this, I would greatly appreciate it.

I am not sure what you are trying to do. First you captured AVI files with VDub in YUY2 format, I suppose it was either in Huffyuv or Uncompressed, which should be lossless quality. Why did you compress them with MJPEG codec? It is unnecessary. If you want to convert AVI files to VCD, SVCD, or DivX, you should feed them to respective encoders, perhaps with some filters. Did you check your AVI files to make sure sound is not off after 1:43? I suggest you extract WAV files from AVI and encode video and sound separately, then mux them together.

I did the original capture without compression. From there, I had to cut and deinterlace the clips, but I didn't have enough disk space to hold all of the files. That's why I decided to compress with Mjpeg.
Sorry, I just came back from Japan, so I'm a little slow. This is the basic process that I followed:
1. Capture avi clips, without compression, using Virtualdub.
2. Deinterlace and cut clips to the desired length, using Virtualdub. I outputted these files, using Mjpeg compression, to save disk space.
3. Combine several smaller clips into a larger clip, using Virtualdub.
4. Encode large clips to VCD/SVCD, using Tmpgenc.
Anyway, I discovered a solution, while reading another post. It was to create a separate wav file, like you suggested. I checked the "buggy" files with Virtualdub, but they seemed okay. I still don't know why the sound shuts off after 1:43, but at least I know how to work around it.
