I have followed the through tutorial provided by VCDHelp and have been able to create some GOOD looking VCDs. (THANKS!) Is the audio signal still Pro-Logic and/or AC-3 encoded? Is it only stereo?
My processor is not working right now so I cannot check it out my self.

Yup, when you create the VCD from a DVD, the Dolby Digital is being converted to a Dolby Pro-Logic and it should be playable in surround sound by your Audio Decoder.
