I just want to confirm that if I use the Merge & Cut function of MPEG Tools in TMPGEnc, there is no quality lost in this transcoding step - is there?

Actually, transcoding is going from one encoded format to another; all you're doing with merge/cut is a fancy multiplex/de-multiplex. So no, no quality is lost in merge/cut.
