After capturing from Scenalyzer, I convert to Mpeg (either 1 or 2) in TMPGENC, then merge the clips. I am noticing 2 problems:
1. When playing back the merged mpeg, I hear a brief high-pitched tone at the merge points.
2. When playing a merged mpeg the audio becomes out of sync toward the end of a longer mpeg despite the original mpeg clips being in sync.
If anyone has any solutions to these problems I would appreciate the feedback.

I'm merging so that I can have a seemless mpeg to burn to (S)VCD. My understanding is that if I burn the individual tracks to the disc there will be a brief pause between tracks. (BTW: I use VCDeasy to burn.)

I'm not sure about a seamless join, but with Nero you can burn both mpegs to (S)VCD without first joining. But you shouldn't get a high-pitched tone.

That sounds the same as VCDeasy. I can burn multiple mpegs/tracks without joining. I don't get the high-pitched tone, but I get a about a 1-2 second pause before going to the next track. It sounds like that is the nature of the software at this time I guess.

It happens to me sometimes on the beginning of the second file but I just ignore it. But in one of my videos, I did cut a few frames (like 2 or 3 frames) at the end of the first file using the same encoder, tmpgenc and saved it to a new file and the high pitch was gone. Try it.

I tried your suggestion, but still get the tone at the merge point. I tried both cutting a couple of frames off of the first clip then merging, then cutting a couple off of the second clip then merging, but I still get the tone at the merge point. If there is no fix, I guess I can live with it, but it is just a little frustrating given that is seems to spoil a great encoding job.

This seems to be normal problem faced by me sometimes with TMPGEnc joining. Occasionally moving one frame back and forth may solve the problem but it is not worth the effort.
I usually do the following.
After joining the clips, I demux the audio and video. I open the audio (mp2) in Goldwave or any audio editor. Zoom to the point of the high pitched blips and mute them.
Save as wav file.Convert back to mp2 and multiplex.
This may very slightly bring down audio quality but is not noticable and is better than the high pitch sound.
Joining with MyFlix does not give this sound, but the resultant clip may show up with warnings.
