    I don't think you can use copy mode(no reconversion) to rotate a video with video to video converter / ffmpeg.

    But I know you can use quicktime pro to rotate a mov without reconverting(copy mode).

    Rotate with something else then. I think vidcoder or handbrake has a rotate filter.

    Yep. You can batch convert in vidcoder (File->Enqueue multiple files and hold in ctrl/shift to load several files). You find the rotate filter under, Settings, Video filters and rotation.
