    I have a single mpg file, it is almost two hours long, will play for that long when watching it,
    however, VLC player lists the total time as 23seconds.

    I load it into TMPGEnc to do some re encoding with the audio, and it also claims the video is 23seconds total, and the video freezes up after about that long.

    I can sit here and watch thhe full length video though for two hours. What gives?

    Wrong/Corrupt header. Try repair it by remux it with tmpgenc(under file->mpeg tools->multiplexer add the mpg and make new mpg) or videoredo using the quickstream fix.
