Try MKVToolnix, which installs an application called MkvMerge.

    yeesh...far simpler,
    use Merkonk's app, MoKgVm2DVD.
You drag and drop the .mkv into the window,
click the language and subs you want, and
convert to an .avi file, playable in QT Player, VLC, Miro, etc.

    I beg to differ.
MkvMerge will merge (copy) various streams into .mkv format. A fast process, which answers the OP's question exactly.
MoKgVm2DVD will hard sub, thus a long re-encode, into a different movie format (.avi). There may be good reasons to do so, but the OP didn't indicate playback issues, nor a workflow where .avi would be more suitable.

Sorry Case but I'm thinking ahead on this one.

While true the OP didn't specify anything else
as a end playable format, I didn't assume that
and instead went for a more KISS option for a newbie.

    both answers are solid.
But if the OP is "gunshy" about Terminal commands,
a longer encode to flatten the file is worth it than
30 questions about what to do in terminal.

not arguing brother, just a difference in execution.
