How do I covert MOV files to a single MPEG 2 file? I don't want the audio and video to be separate. I want it all on one file but I can't figure out how to do it.

Uncheck Keep Elementary Streams and uncheck Author as DVD.

Start out with a DVD preset (DVD ffmpeg or DVD mpeg2enc), to get most settings right with one click.
In the audio tab, choose MP2 audio or AC3 audio.

is it just not working because QT doesn't support it? If I use a program such as VLC will it play?

QuickTime Player doesn't support AC3 audio playback in muxed MPEG-2 files. Other players, like VLC, will let you hear audio.
