It seems like there's still some Subs within' the .ifo which are casuing your dvd player to activate them at random times. This happened to me one time not too long ago where I used ifoedit and kept all subs but ended up having subtitles and messages pop-up throughout the movie. Those are usually in movies that have an option in the main menu to activate that added information. You can simply strip those away.
My guess is the reason DVD SHRINK isn't showing those subs you are seeing is because you probably have the option to "HIDE" subs of an insignifcant size checked.
Open DVD SHRINK and go to the edit tab and click on it, then go to preferences all the way at the bottom and click on that.
You'll see 3 options at the very bottom which can be checked or unchecked. The first one will read " hide audio and subpicture streams of insignificant size." That will probably be checked, so uncheck it, then close out of DVD SHRINK, open it back up and see if any subs show up when you select your VTS_01_.IFO
Being that you made a movie only with DVD SHRINK you can just as easily check that VTS_01_0.IFO with ifoedit. Just open ifoedit and click on that ifo and see what it lists for audio and subpicture streams. You can strip the unwanted sub with ifoedit or you can reauthor movie only in shrink making sure that the sub or subs aren't selected.
