Not sure if this would work to make a DVD with all the extras. First make a tiny vob file... as small as possible with a message saying "this selection has been omitted". This will be used as filler to replace VOBs.
Now find a VOB you dont want and replace it with the small file.
I'm not sure if the navigation would be messed up or not. Does the IFO contain size information that would have to be edited? If so could you just take the VOB and put it in a folder by itself an use IFO edit to make a new IFO that you then put back into the original VIDEO_TS folder? I would leave the VIDEO_TS.IFO file alone of course.
The idea would be to strip out unwanted portions of the movie then use Instant Copy to compress the "intact" DVD. Every time I try using Instant Copy to remove unwanted parts of the DVD I end up with navigation errors. If I compress the entire DVD it will work fine. Essentially I'm trying to manually delete the unwanted VOB files.
Is there a better way that doesn't require rebuilding the menus?

I saw that but this was what made me thing of the question
"This method does not allow you to have menu, it simply takes the extras and make them becomes chapters..."
Would replacing the unwanted VOBs with dummy vobs allow you to use IC and compress the entire DVD and retain the structure?
Guess I'll fire up my own experiment... great thing about DVDRW. -
I don't know the answer so like you said just try it but use a RW disc so you don't waste one.

Interesting results. I found a 10kb Vob file on a DVD that was blank. I also used powerpoint to make a slide that said "Selection Deleted" then used Ulead DVD Picture Show to make a file. 1 slide for 5 seconds made a 74kb vob file. I then went to the DVD and the file VIDEO_TS.VOB had the FBI warning and some other studio crap. I clicked the file name... copied the name then put an x at the end. I drug my blank file in to the directory.... it was named VTS_01_1.VOB - blank so I then clicked the name and ctl-v so it was renamed to VIDEO_TS.VOB. I did this with several other files such as a trailer and deleted scenes just to experiment with this at different parts of the navigation system. I also inserted my home made vob.
It works in Power DVD!!! Navigation and all is in tact. The FBI warning wasnt there and it went right to the menu. The trailer caused the screen to flicker (blank file) and I was right back at the Bonus material features. When I played the deleted scenes (I put my slide in here) the powerpoint slide showed up and played for more than 30 sec but I was able to use the chapter skip button and went right back to the menu. I suppose the IFO is telling the file how long to play. No biggie since the file is still only 74 kb.
Next I have to try crunching the rest with IC and trying on the home DVD player (this is the real test). If it works then this is a nice alternative to messing with the registry hack in IC for removing unwanted crap.
I'll post the results.
