Kind of a stupid question, but I just bought a western digital HD (100) MB and bought a firewire case for it. It is a generic no name brand with its own power supply. I opened the case and inside there is a not that it has to be set to master.
Does this mean that my internal hard drive will no longer be able to be the primary hard drive?

The firewire drive set to master but it doesn't matter as it is connected via firewire and does not involve the EIDE drives. Leave the settings on your internal drives alone - they are fine.
