TMPGEnc does this often, I think its when there is a short fall in audio at the end of each file. TMPGEnc cannot work frame by frame so if you cut a little off the end of each part it should stop the bleep.

But the bleep may not be heard on your DVD player at all

Yea, those helped a lot. I got rid of the pop/squeek and the audio dropout when there isn't a pop/squeek, both kind of things happen, here is how:

TMPGEnc / file / MPEG tools / Simple Demultiplex / enter the mpeg file.
Boom, it splits out the audio as an mp2 file you can't tell from the source by looks so better give it a different name just so it can be found and the video as another type file that doesn't get a icon so it is easy to see.
Now, in the main program screen select the mp2 audio only file and select es audio only on the right, then, file, save as wave.
Load this wave into Premiere, find the joints, cut them out and paste in some air from near the cuts, export as wave.
Back in TMPGEnc, select the new wave in the main screen and name it something you will be able to spot, run, to turn it back into a mp2.
File / mpeg tools / sinple multiplex / select the video and audio portions and BANG it's all back together and no Pop/squeek/silent drop out.
