IM trying to add videos to my iTunes, so that I can them copy them to my Ipad 2. They are either downloaded from YouTube or they have been ripped from my DVD collection using Shrink to capture the sections i want, ie the action bits from a tv show, The dvds are a mix of Regions 0,1,2...... However, when I use HANDBRAKE to convert the Video_TS file to the MP4 movie file, the Thumbnail shows up in iTunes a green colour. BUT some videos I had already stored in MP4 show up with a perfect Thumbnail......Could it be a settings issue in Handbrake, all I ever change is the IPAD option.

It seems there's something wrong, the iTunes can not recognize the video as perfect MP4 file. You may need not do anything if this video can be perfectly played on your iPad. As you referred, some of your videos has showed the perfect thumbnails. You may try to output video with the option you had used before to see the result.
Real media really matters. Just get BD DVD discs and say NO to online stream media. -

What happens if you make the file extension .m4v instead of .mp4? I have had this problem in the past using .mp4 instead of .m4v.
EDIT: See you already found out what it was. Good job.
