Hey there!
I was wondering if there was a possibility to put timer markers in some video formats, so I could jump to them similar as with chapters in DVDs?
Is there a format, that can store such data?

The mkv and mp4 containers supports chapters( but remember that the player must also support chapters). Use mkvtoolnix for mkv and for mp4 try yamb.
I don't know about mov, maybe try quicktime pro.
