I used Format Factory to convert a .mov video to .wmv and even .avi and the result is the new movie has little squares through it and the closed captioning get washed out some. I have Format Factory on High Quality output. Any ideas on how to get better results when converting or is there a better converter? Thanks!

I guess it converts to wmv2 = crap.
I would try use super and convert to wmv3/wmv9.
Or use mpeg streamclip and export the mov to avi dv/uncompressed/mjpeg and then convert it to wmv using windows media encoder ro windows movie maker.
Or use avisynth with wmnicenc.
Or maybe a commercial software like tmpgenc xpress, total video converter.
