I've been trying to open .mov files in ffmpegX, but they are always "unrecognized" by the software. OS X has no trouble recognizing these as Quicktime movies and playing them with Quicktime. What is going on here?

Try mpeg streamclip. And if it works you can convert using it or convert to a format that you can use in ffmpegx.

What does QuickTime Payer's Movie Inspector (Cmd-I) say under Format? That is, what are the video and audio specifications?
Where does ffmpegX say "unrecognized", in the Summary (format? video? audio?) or in the log?
And when you download clips off a webpage, you should select Save as source, not Save as QuickTime movie, to keep the clip in its original movie container format. Then you won't get strange combinations like WMV3 in a .mov file, which other software might get confused by.
