Why is that NERO 5.5 WILL SAY A ENCODED MOVIE IS IN COMPLIANT before its cut, but after its cut its not? Or I will encode a small bit of a movie and check it with Noero to make sure its in complaint but after encoding the whole movie it turns out not to be? what am I doing wrong? Is there any other way to check to make sure what I am encoding is in compliant before its encoded? It seems to be that every time I encode a movie Iam just taking a chance that it will work.
And I am using the standard templates in TMPEGnc.

First, make sure you are using the latest Nero 5.564, now when cutting a movie, it usually makes the new file non-standard (depends on encoder/cutter), that's why I always recommand to encode the movie in two parts instead of one encode and then cutting.
