I just started using my windows based PVR and I am wordering if anyone knows about a good free automatic commercial remover.

the best software i've used is tmpgenc mpeg editor. it happily accepts a lot of different mpeg formats, from set top dvd recorders, dvd rips, mpeg files, and the new version supports ac3 (dolby stereo) audio. Frame accurate too, and smart encoding, will only encode the region if it edits on a non keyframe.

You won't find anything thats perfectly accurate.
Alternatively, ProjectX is a very very good free option. I'm not sure if it has add scan though -
Comskip, ShowAnalyzer and VideoReDo are the 3 most popular.
Comskip is free, and has advanced by leaps and bounds in the past year. It will work automatically with mpegtx to cut commercials. Comskip will also work with Comclean using Cuttermaran to remove, and also with VideoReDo to automatically cut.
ShowAnalyzer will work with a couple of editors to automatically remove, or you can manually scan and remove in VideoReDo.
