ffmpegX's Crop feature does not work with a DV source with filname *.mov.
You have to make sure the filename is *.dv.
I had captured media from a Digital 8 tape. I cut a small clip and pasted in a new Quicktime Player window and saved as a "Self-Contained" movie. This was saved as a .mov (default extension).
Just remember to change the filename extension to *.dv and everything is fine and dandy.
