I need to balance the video quality in the Manu, Main Movie and Extra when using the DVD Shrink3.2. How many percentage of the video quality in the main movie should I set at least in order to obtain the better main movie quality?

Personally, as much quality (highest percentage) as you can give it. You can either set it to automatic, and adjust everything else down, or set it all to manual and play around by hand.
In most cases I would ditch everything but the film to give it as much room as possible. On many occassions it would then fit without the need to shrink it at all.Read my blog here.

If you want to keep the menu you could use Menu Shrink first which will turn the Motion Menu into a Still Menu which saves a lot of space in some cases.
I also use VOB Blanker to remove any unwanted video, I do this right after decrypting, but before going to Menu Shrink or DVD Shrink..
So my sequence is:
DVD Decrypter
VOB Blanker
Menu Shrink (sometimes)
DVD Shrink
