Well if it can't take advantage of SMP systems properly and you have such a system (X2, P4 with HT, etc.) then, no you should get a speed boost from running two instances. If it does take full advantage of SMP or you only have a single core/no HT, then it could in theory result in a slower encoding time than running to concurrent encodes, however other than that it should have no ill effects.
