Im aware that the decoding and encoding process greatly affects quality, but is there a difference between say nero and clonedvd?
Very appreciated

Quality? I doubt it. Compatibility, yes. Some burning programs, with some files, with some media, with some burners can have problems with some players. Vague answer, yes. Most of us find the best combination that works best with our players. Good quality media helps the most.
