I have been using svcd2dvdmpg to put svcd files onto dvd this has been working great, but now i want to do the following:
1) SVCD to DVD using svcd2dvdmpg
2) Multiplex AC3 file as the audio
Now i was thinking of mulitplexing using tpmpeg but this rewrites the header which is what i dont want.
Any one have any ideas how i can do this?

No need to multiplex. Input the video and AC3 audio into your authoring prog seperately.

This is the problem i use Ulead DVD Workshop v1.3 and
1) it only accepts program streams.
2) importing 5.1ac3 re-encodes to 2chAc3 if i choose the replacement file option
BUT if i multiplex the files together before importing into dvd workshop then the audio is left alone.
This is why i want to multiplex. -
You could use SVCD2DVDMPG and output to elementary streams and use IFOEdit to mux your audio with your video, at least IfoEdit is free.

You need to get a DVD authoring program that supports elementry stream imports including all flavors of AC-3 audio.
For example:
TMPGEnc DVD Author
DVD-Lab
Those are probably the two most popular that don't cost an arm and a leg.
