Tried to back up goonies on the weekend using dvd decrypter and then auto gordian knot. Ripped fine with no errors. However once it had finished encoding it had mixed the directors commentary with the normal soundtrack and the video for the directors commentary. From the audio options I chose AC3 six channel as normal.
The directors commentary on this film is a bit different as they overlay a small box on the screen where the cast pop up during the film and make comments.
Anyone else had this problem (bare in mind you have to be pretty sad to own this dvd in the first place, and I have no kids to blame it on)

are you kidding me? I love the Goonies! (and I have no kids either)
That movie helps me remember the little kid in me that I have stored away in a dusty closet. sorry to say i never ran into your problem though as I never backed it up to Divx or Xvid, but I know what you are talking about how they do the Director's comments -
I suggest trying DVD Shrink first. Select only the movie and the audio you want, turn off all the other audio tracks, additional title tracks, and subtitles. Then use the new vob's to what you want.
