I need the 6-ch for sure but since extracting frees up a little size is there any point in keeping the 2-ch audio on DVD's? We only have suround sound systems now but I'm concerned if I ever use my backups on a stereo stystem it won't play.

You can set your DVD player to convert the 5.1 to stereo (or at least I can on mine), so there is no reason to keep the 2 channel sound track.
