I had a problem with TMPGenc adding a "chirp" sound nearly every time I joined MPGs together and was unable to find any solution to it in the forums, so I will post my solution here for others.
What I do now is to make the clips a little too long at the beginning and end, then when joining double click on each piece and tell TMPGenc to start at whatever frame necessary to get the edit I want. Doing this results in great edits and no chirping sound on the PC or standalone player.
That's it. I hope this helps someone.
