Is it ok to encode 2 movies at once?

I do know TMPGEnc can do batch processing, which is doing one job after another without you being at the keyboard. Virtual Dub can do it as well, but it called Job Control. So you may not be able to encode two movies at the exact same time, do you can do as many as time allows while you are sleep, at work or school.

Yes, you can encode as many as you want just by starting multiple copies of the encoder as long as the encoders don't try and use the same work files, but remember that they will all be fighting for CPU and disk resources.
eg. TMPGenc & CCE can run multiple instances.
Running two similtaneously may have some advantages since as one is doing disk i/o the other can be using the unused CPU time but since they also compete for disk usage any advantage is probably lost, so in effect it will double the processing time of both.
