How do I deal with this. I tried to go with the autopadding and ended up with a file that would not play. I am using VCDEasy.

This usually means your MPEG file is not properly multiplexed. Demux the audio and video streams, and multiplex the streams as VCD or SVCD, depending on what you're making.

I used the standard VCD MPEG-1 in the drop down window in TMPGEnc and re-encoded the file and it worked. The automatic system setting(default) for MPEG-1 would not work. Just some info for anyone having this problem in the future.
