Has anyone else noticed that when extracting chapters with Chapter Extractor to import into Maestro that they don't correspond with the scene selection screen from same movie.
Is there anyway to correct this

You haven't mention whether or not you have reencoded the movie.
If you have then the chances of the original menu thumbnails matching the time code and picture frame is real remote.
Basically here is what happens; When you import times into Maestro or any Authoring program the chapter marker will go to either the nearest or next GOP. You can select these options in Maestro and Scenarist.
A Gop is a sequence of picture frames =< then 18. If the original chapter picture came from picture 18 of the GOP at 00:00:00:60 and you reencode the movie the GOP's can throw the time off to the next sequence of GOP's making it appear the chapter timing is off when really it is the sequence of pictures in the GOP's that the encoder flagged.
This will also happen even if you don't encode the movie and merely rip it.
