Does anyone knows how to do menu transition in DVDMaestro?

You mean move from 1 menu to another?
For that, go into the tab that has the Loop, Static, and Timeout radio buttons, and choose "timeout", set the timeout to 0 (or some other number), and the set the destination of the "timeout" event to be the next menu/button you want to be shown (In the "connections" page).

It works but there is still a noticeable pause between. I want a seamless
transition between the menus. Like in dvd's that you buy in the store, they have a short video clip that takes you to the menu that you want to go to.

The other thing is, do your menus have to be next to each other in the project tree browser in order to have a seamless transition?

Well I did something like what your saying I created little transition movie from one menu to another and added them in to the movie layout.
So then you tell Menu option to play that movie and once the movie is doing go to the menu you wanted and not the original one.

There is a little pause in the transition but doesn't look to bad.
