Simple answer (that won't make you very happy)...
Don't use TMPGEnc to mux. Use bbMPEG instead.
If you need help with some settings on that, I'll be happy to help, I've been put through H-E-L-L multiplexing with these programs, and I think I've finally solved my problems there...
It's also better to remultiplex with bbMPEG to prevent synch drift problems in some players...
TMPGEnc is fine for DE-multiplex, however. Fast and easy. Well, easy, anyway...

I got error messages if I remux certain mpeg 2 files with bbMPEG...
bbMPEG does better job than tmpegenc on some cases, but there are some situations tmpeg works better....
I use to have that kind of messages, when I try to re-mux as SVCD some demuxed mpeg2 files from satellite rips, to create XSVCD. With TMPEGenc I never have synchlips problems after remuxing (no simply re-mux, full remux). With bbMPEG some times there are problems!!!!
Mpeg's are a mystery of the universe! You never know what to do with them....

Did you use 0 as your MUX rate? (auto setting), often the default that pops up won't work.
I've also found in some cases where "auto" doesn't work in bbMPEG, try typing in "9999999999" for mux rate. It will then bring up a message "yours is too high, can't be over X", then use the X figure instead of 0 (this is tha MAX allowable).
I don't know why this isn't just the default, because when "auto" doesn't work, using the "MAX" works every time for me. But I don't know if it's harming anything...
Still, don't use TMPGEnc to mux, since if you get errors, there is no way to fix. -
Homerpez,
Could you describe the sync problems you refer to in your earlier post. I have noticed that a couple of the backups I have made for my 3 1/2 year old son in VCD, will temporarily go out of sync. The video slows down for a couple of seconds and then catches back up. I have never been able to figure this out. This does not occur on all of my backups but has been noticeable on a few animated videos.
FYI
1 Gig Athalon
ATI Radeon AIW
100 Gig HD
384 Ram
SB Live
Smart Ripper
DVD2AVI
TMPGEnc - Sefy Templates
I have used the posted procedures for my conversions and the above problem is the only I have not been able to overcome. Any suggestions would be welcome.
Thanks,
Captain Diode
