Newest version has a video window that allows chapter points to be selected visually. I did this but the resulting VCD had all of the points several seconds too early. Anyone know what is going on?

I think it may have to do with I-frames. An I-frame is selected at the start of every GOP. The reason why your chapters are a few seconds probably is because that your I-frame started a fewer seconds later than you wanted it to. I-frames help your chapters stay in sync when jumping from one chapter to another.
