The AVI source has a framerate of 30. If I convert it to VCD (NTSC, 29.97 frames) it causes stuttering because of the slightly different framerate? Is there any know solution to this problem?

Where do you see the stuttering? On your PC or your stand-alone player?
Converting a 30 fps clip to 29.97 fps mpeg should not cause any obvious "stuttering".
