When I use Nero, it tells me that the mpg is no longer VCD 2.0 compliant. Does it really matter? The VCDs still play on my DVD player, but are a lot of players that won't play these disc?
Anyway, I always ignore the standard compliance and burn.

It has been my experience too. Sometimes demultiplexing the final clip and remultiplexing it with TMPGEnc or bbMPEG works. Try this before you load the clips to Nero. Remember to set to Video CD before multiplexing.
