I have a FAT32 partition, so I'm splitting AVI captures across a drive in separate files in VirtualDub. When I join them together end to end in iFilmEdit, they work, but it's cutting out frames at the join, almost as if it's performing a rollback on the end of the first clip. Not sure why. Is there another app that joins MPGs better at all?

I use Ulead Video Studio. It seems to load mpegs seamlessly. Although I prefer those awesome transitions it does.

in tmpgenc under mpegtools you can cut and merge (merge works much
better without the crashes), there is a 'how to' guide in the edit section here
