I just encoding 3 parts of a tv show to same format and same options and whenever i try to join them together it always says that one or the other is not compatible format with one or another, any idea on how to fix this problem?

If your captures are slightly different even by 0.01 Fps it can throw TMPGEnc, not very nice
Tracking the difference and correcting it would avoid re-encoding, but that may be difficult.
The quickest would be to re-encode each one to perhaps a VCD template, then merge later.
You could try the Merge & cut on each one, but simply do another copy with each one, not using any source rage.
