I was wondering, what's the best way to convert the std. NTSC 29 fps down to the PAL standard of 25 fps? I've been using TMPGEnc by just loading the setting of the VCD I wanted (PAL), and then just converting it. However, I notice slight choppiness from time to time when watching my converted movies.
Is there a "perfect" way of going from 29 to 25 fps?
Your help would be muchly appreciated

I don't know of one. With NTSC(film) you can change the framerate and shorten the audio, but the difference is just too much to do that with NTSC to PAL. However you do it, frames will need to be dropped, and this will be noticeable.
