  1. I want to know if i run an m1v file through mpegsequence maker and then multiplex this with the audio in tmpgenc and then cut the file with tmpgenc will the headers created by mpegsequence maker still be there?

    They should still be there. However, why dont you save yourself the step and just set those GOP settings to 1,5,2,1 ... the last numeral set to "1" will close the GOP (I think) thereby inserting a sequence header. It does this roughly every second, which is what VideoPack 4 needs to set your entrypoints correctly.

    I think MPEGSequenceMaker was written for those people who forget to set that last item to "1", yet have been encoding there video for hours and hours, and having no desire to re-encode, which is thoroughly understandable.
