I want to try using HeadAC3che to Create my audio instead of TMPGEnc. How do I join that video and audio stream to one file.

You need to multiplex them. Personally I think bbmpeg is the only truly compliant program for multiplexing svcd compliant mpeg2 files but TMPGenc will work also. Look in file/mpeg tools/simple multiplex. Load your audio and video streams and hit run.
If you choose to use bbmpeg, which I suggest you do, then follow this guide. http://www.vcdhelp.com/bbmpegedit.htm Its a cutting guide but just ignore the part where you set your cut points.
