  1. If i encode my audio separately, say using Lame to make an MP2 file, If i choose the file as the audio source would Tmpgenc re-encode or leave it as-is.

    BTW I know i could multiplex...

    Yes it will transcode the audio again. If you want to encode audio and video separately, actually thats a very good idea, then you need to multiplex the video and audio streams into a program stream. TMPGenc's mpeg tools can do this however I personally think bbmpeg does a much better job of it.
