Can anyone tell me what the difference is between a
Video only Stream Type and a System (Video Only) Stream Type is?
I assume that it is for processing video only, but what is the difference between the two?

I believe the difference is:
1. Video with no Audio layer.
2. Video with empty/blank/null Audio layer.
Not sure but this is what I have in mind. -
I believe the major difference is that the system stream includes formal MPEG header information, whereas the elementary stream is just a raw block of MPEG video data. Some players will not even play an elementary video stream.
