My quest for demuxing and remuxing MP4 video files (like in tsMuxerGUI) is primarily to extract the audio track from an MP4, do some edits to remove glitch's and other artifacts, then recreate the original video with the H264 video and modified audio tracks.
A discussion as to audio editing is for separate discussion, i.e. AC3 encoding, 2 channel Stereo, 5.1 Channel, etc.
