After TMPGEnc encodes a movie it seems to get much darker than it was originally. I was wondering how I could prevent this?

Adjust the brightness with a color correction filter. Since TMPG has a built-in color correction filter, you don't need to use a video editor if you are happy with that filter. Of course it is not possible to change after encoding.
