    I have an mkv file I would like to fade in and out without re-encoding or making any other edits. Is there a freeware that can do this? Thanks

    Fade ins and outs actually changes the pixel data, so you will *ALWAYS* have to re-encode (unless you used some specialty playlist software that did it for playback which hasn't been created yet).
    Doesn't matter if it's freeware or not, GUI or CLI.

    Would only be possible if there is a video editing program that accepts MKV and does Smart rendering for the fade up and fade down segments. So you are still rendering but just for a short time period. An old program for Mpeg files, Womble did that as a few others.

    Cut a short bit from the beginning and end and re-encode them to fade in and out and then append them back to the main video.
